A change in the pecking order can make or break a company. There's a couple of leadership styles that can help define key roles in each department, but you need to understand who the employees are and what works well with your manager. A change in leadership can be seamless or it can be troublesome. If you're getting acquired, you might want to give your employees a heads up and reassure them. No one wants to be kept in the dark.

The difference between a CEO and a COO is how they interact within the company. a CEO is the face, the visionary, etc. The COO is the driver, in the grind day to day, ensuring things are getting done.
